Normally, if you were creating separate SWFs for any reason, you would have one source document (FLA file) for each final SWF. You don't have to do things this way though. If you have a movie clip in your Library that would make a really great SWF on its own, you can easily export that particular movie clip as its own SWF.
Right-click (or CTRL-click on the Mac) any movie clip in your Library and choose Export Flash Movie to publish it as its own self-contained SWF movie. To make my life easier, I'll often put several movie clips in one file and export them as files as needed. It's easier to keep track of things this way.
